I can only speak for the Fallout series but here's my 5 cents:

Fallout themed easter eggs:
- A Vault13 water flask found or traded somewhere
- Harold the ghoul making an appearence
- A random encounter of a super-mutant or vault dweller
- Any mention about the Chosen One in a dialogue
- Nuka Cola!

Semi-obvious ones:

A worn out blue jumpsuit with the #13 in yellow on it. "It looks like its been soiled..."
A heavily tattooed and mummified arm that you can use like a club. "It looks like this things been all over."
An NPC that occasionally says things like "Back in my day, wheels that squeaked got kicked." or "They just don't make hamsters like they used to."
A store with a big ICE sign staffed by a guy named Dale. This place should be perpetually windy.
Somewhere there should be a big ornate throne with a ball sitting on it.

Completely unrelated ones (silly just because things)

A crushed turtle shell with bones sticks out of it. There should be a large green mushroom growing nearby. "Looks like somebody jumped on the sucker a few times."
A skeleton impaled on a broomstick with a broken wooden wand thing it its hand and a small crushed golden ball on the ground beside it. "You're not sure what happened here...a sporting accident maybe?"
A small clearing in some woods with three tall and oddly shaped stone objects arranged in a half circle. If the player looks around, there should be nothing but mutton.
Far to the south there should be a park inhabited by three unnamed and very foul-mouthed kids with a headstone nearby marked only with the letter K.
Several pigeons attempting to carry coconuts, while a couple NPCs nearby argue over whether they're african or european. "Because you're supposed to know these things if you want to be king."
Mork Rickanis the Key-Keeper, and Dana Weaver the Gate Master.

I want an 8-bit music track that you can load into your wasteland ipod or that some bar has playing on an old c64 as bar music. Those old game music tracks were awesome. I loved the way Scott Pilgrim Vs. The world did it in the credits.

Since the area is in California, why not make a mockup parody of Michael Jackson's "wonderland" ranch, complete with bones of the elephant man, hidey rooms, wine making kit, a mountain of medication, etc.

My personal favorite easter egg from any game (and the various Fallout series had some nice ones), but my all-time favorite was from the game "Rift" by Trion.

There was a town called Rock Ridge in the game, and through a long and drawn out quest chain, plus working up faction, it was possible to earn the achievement title "Sheriff of Rock Ridge" for your character, so your character could be {charname}, Sheriff of Rock Ridge.

When the game went live, the first thing I did was roll and reserve the character name, "Bart" for my mage - I went and got the title, and kept an Earth Elemental pet up at all times, whom I named "Mongo".

Maybe it's cheesy - but I loved it.
